Section 6 of the Lewis & Clark Bicycle Trail can be divided into two segments, reflecting the Corps of Discovery's travels in both directions.

The segment from Missoula, Montana, to Clarkston, Washington, continues Lewis and Clark's westward travels of 1804. The Blackfeet option from Missoula to Great Falls, Montana, follows the route Captain Lewis took eastward in 1806.

The main route follows the Lochsa and Clearwater rivers and is fairly flat after crossing Lolo Pass. The 145.3-mile Lolo Trail closely follows the approximate route taken by the Corps of Discovery through the Bitterroot Mountains. The rugged, mountainous terrain is mainly traversed on narrow, single-lane gravel or dirt roads. Water is scarce.

From Kamiah, there are two options to Clarkston. The 68-mile river option is more historically faithful, but riding on US 12 raises concerns because of traffic volumes and the lack of shoulders alongside concrete barriers.
